I understand this may have been an irritating question. I just wanted to make absolutely sure that installing Nexus mods would not have any negative effects like that before I used them. It was a question born out of my pure ignorance of the subject and my mild paranoia.

If there was a clause like 'You are not allowed to use mods from Nexus or other sites when using the Steam Workshop!' or any such funny regulations in their EULA, well, then, goodbye, Workshop. They're not the only one and nobody is forced to use it. Would they really play that kind of trick, the Skyrim Steam Workshop would be leaving the scene in no time. There's no rule saying you can only use Steam Workshop mods when buying Skyrim, nor do you sign a contract not to use mods from other hosts when registering at the Workshop. Steam Workshop is only 1 out of many mod hosts out there, official support through CK integration or not. It would be a really bad move from Valve to play it that way. I don't really understand how this could be a question to begin with.
